As per my knowledge it is not safe to register a flat if the builder has not cleared the financial dues. The builder clears off the financial dues before a sub-lease deed is executed with the buyer. The buyer can face some difficulties while obtaining the sub-lease if the dues are not cleared.
If you have paid the full amount of the property, you should get the property registered under your name. If the builder refuses to register the property then you should file a complaint against him in the Civil court. But at times there can be discrepancies, so you should contact a lawyer for due diligence.
