As per Vastu, if the well is constructed in the wrong direction in your home like in Southwest or South, then you should ideally close it. However, you should excavate a new well in the north, east, or northeast direction of your home before closing the well.
For this, you should have a local priest perform puja. In case a priest is not available, you can perform puja of the god you regularly worship offering some agarbattis, flowers, sweets, gulal, and a coconut. Once the puja is over, you can close the well after just 10 minutes.
So, in my opinion, you can construct a room above the well after performing puja for the same. However, I suggest you consult a priest before that.
