According to vastu shastra, the mandir should not be in the bedroom or adjacent to the bathroom. It is also advised that mandir should not be under the staircase. I don’t think it does any harm to make a mandir on the roof of the house unless it is in the wrong direction. So if you are making a mandir on the roof of your house then make sure that it is in the north east direction. Another piece of advice which may help you is that the roof of your mandir should be in a pyramid shape to attract positive vibes and prosperity.
I would still advise you to get in touch with a vastu expert to have better clarity on the matter.
